Missing icons, Desktop empty, Start Menu has icons missing

A virus has recently been spreading that causes your desktop to appear empty, the start menu items disappear, and if allowed to keep running on your computer will even make your C drive appear completely empty!
All is not lost. At least not, if you have become infected with the current malady. Every file on your computer has 4 attributes - Read Only, Archive, System, and Hidden. If the 'read only' attribute is turned on, the file can not be changed, the system attribute indicates a file that is critical to Windows and must not be deleted, and the 'hidden' attribute makes the file disappear.

The virus attacks your computer by turning on the hidden file attribute. First the icons on the desktop are hiddeen, then on the start menu, and finally every file on your hard drive has it's hidden attribute changed.
To correct the problem, the virus must be removed, and then the file attributes changed to turn off the hidden attribute. Run a full scan with your antivirus software. Then run a scan with Malwarebytes - download at http://www.malwarebytes.org - and remove any viruses.

Open 'folder options' on the control panel or on the tools panel (this varies from one version of Window to another), select show hidden files and folders, and the apply the change to all files and folders. Your missing files and folders should appear, but in a slightly faded state, not quite as dark as you are used to.

Right click on each folder, select properties, and de-select the hidden folder properties. A window will open that asks if you want to the sub-folders - respond with Yes.
